Say you have played and won one game of a best of 3, do you have to choose a different civ for the next game to guarantee using 2 different ones, do you have to play the last one anyway as a different civ even if the result is decided, or can you just play two games, the winner only having played one civ?

Yes, you have to play a different one for the second game, and if you win it as well, then the result is decided, and there is no need to play another one.
In case the match-up is tied 1-1 after game 2, you can then get back to the first civ you used, since you played 2 already

the league has already started so this is just a suggestion for the next tourny.
1. we need to choose map. first round map picked by playerA and the next round map by B, then maybe the third one by competitive mapset. i think there are some BOT that can produce a map from competitive or standard mapset randomly so that you can pick the map before the game. this is because we want to choose a suitable civ for some specific maps, namely otto on nonTP maps is kinda doomed.
2. we need to choose civ before the game is launched. it is tiresome, but without this the game is not so different from random ordinary 1v1 games we play daily. the problem is how.
3. random matchups.
in my opinion those three rules are indespensable for fair, competitive tourny or league. furthermore it gives us a bit more strategies and assumptions, like "mies hates GP, and im sure he hates it because hes bad at that map" or "he loves indochina, so why dont i go aztecs and abuse that firepit?"

how about including 1 watermap and 1 microgame for the final 4 out of 7. or even just one of those. otherwise, i agree with mies, his english sucks. ok..kidding, but choosing one civ for one map would be as beneficial for skilled player as randomness could be for noobs (you can beat a better player if he has no hunts on his side). doesn't really matter on daily games but it shouldn't be as influencial whitin a tournament game. anyway, just some thoughts. my german stinks, please be revived by the will of buddha.

I would agree with Mies for the map choices, 1 map picked from each opponent and last one random seems good to me.
But what do you mean by choosing the civs before the game is launched, is it like if you choose lets say 3 civs for the tournament, and have to stick with them ? Or choose the civ before you start playing your opponent in a specific game/round? And mostly, how could you prove it ?
Then random match ups, why not, but it seemed kind of dumb to me that the first round could be a match up between the 2 best players. i dont know if that would make the tournament more interssting, but it would be more fair I agree

I disagree because the opponent can choose a map which favours one particular civ he plays very well. In warfare, you wouldn't accept to have the battle where your opponent wants it. So, for example, Sioux would rule on Mongolia, for good map mobility, but if I don't play a civ which is the best counter to Siuox, then my chances of winning get even dimmer by being required to play on Mongolia. Randomness can improve chances.
1 water map as a prerequisite for semifinalists and finalists would be cool, but there's no water mapset for the computer to choose from randomly.
One condition I would also include is , if finalists and semifinalists have TAD and TWC, they should also be required to play at least one TWC and one TAD civ among the 4 used in best of 7 rounds.

Actually, a completely randomized tournament could be interesting. Where the map is completely random, and players choose a random number from 1-14 at the beginning of each round to determine which civ they play. And which number represents which civ is also randomized...
